The secret of Nagas is the second book in Shiva Trilogy. Continuing from the first part, Shiva saved sati from the Naga who escapes leaving behind a coin. After consulting with Daksha ,sati's father Shiva come to know that the coin belongs to king Chandraketu, ruler of Branga in Eastern India. Shiva and sati reached Kashi , where Brangas inhabit, in order to get information on the Nagas. At Kashi,Paravateshwar who is Shiva's general injured in a riot at the Branga community. Their leader Divods gives him a special herb which heal the wound quickly. From Ayurvati ,the cheif medicine of Meluha Shiva learns that the herb is only available at Panchavati, the capital of the Nagas. Divodas explain that they get the herbs from Nagas due to plague infesting Branga. Shiva decides to travel to Branga. Sati gives birth to Karthik at that time so she stays back at Kashi. During that time sati helped local villagers to prevent lion attack. . They are helped by a group of Naga soldiers. The Naga women reveals that she is Kali,Sati's twin sister and the man with her is Ganesh ,sati's son from her first marriage believed to have died at birth. He was denounced by Daksha ,sati's father because he is born with deformities. Sati was totally unaware about the fact that she have a twin sister and a son. Aati brings Kali and Ganesh to Kashi. Kali born with extra hands and Ganesh's face resembled that of an elephant.
At Branga Shiva meets Parashuram. Shiva defeat Parashuram and he comes to know that he is a Vasudev. From him he learned the recipe of the medicine. Shiva returned to Kashi and he is introduced to Ganesh and Kali by Sati. Shiva recognized that Ganesh is the Naga who attacked Sati and the killer of his friend Brahaspati. One day Ganesh save Karthik from lion attack . So Shiva forgives him and brings Ganesh and Kali to Meluha. Daksha confess to sati that he killed her first husband and denounce kali and Ganesh. Daksha blames Shiva for making distrust between him and sati, he is asked to leave Meluha.
Shiva travels to Panchavati with Kali , the Naga queen and who knows how to reach Panchavati through the Dandak forest. During the journey the are attacked by a cache of ships containing the weapons known as Daivi astra that was forbidden by Lord Rudra. Shiva and Sati reached Panchavati safely and they suspect Daksha to be behind this. Kali take Shiva to a school in Panchavati, where he finds his friend Brahaspati. He is still alive.
